Do they live in the same cage? Are you placing a bird on the top of a cage that another bird is in?

Your cage looks a tad small (could be the photo as I am not familiar with the cage) which could be part of the problem especially if they are not a bonded pair of birds.

I don't mean to point out things you have not asked but I am not sure if you are aware that using only dowels can be very problematic as can offering cotton perches/toys especially if they are frayed.

Yes, they live in the same cage.
I place the male on top of the cage while the female is inside.

If the cage came from Petsmart it most likely is not big enough for 2 budgies. My suggestions are to either get a nice flight cage for the two. Fill it with natural perches and lots of safe toys for small birds. We have venders here like @Mizzely who make safe toys. Many toys sold for birds in chain pet stores are not safe. Second suggestion is to separate them into two cages until the female feels more comfortable. If you look in the Safety forum you will see a thread about unsafe toys or equipment. This cage is from Amazon and sells for $109.

As long a you keep doing that, they will keep biting each others toes.
Invest in a little stand so the birds have a designated area to perch with some toys etc. You can find cheaper table top options as low as 15 dollars.
The other option is to put a sheet of hard acrylic plastic over the cage.
