I keep several natural colorants for my soap making. Can I use beetroot, annato and spirulina to dip the wood into for a little bit of color?

I would be hesitant to do so as I am not sure if the wood would pick up the taste of what you are using.

My (perhaps unfounded) concern would be the possibility for bacterial or mold growth? Not sure!

Good points. I think I will have to try it to see what happens. Oil would mitigate the mold issue, but it would be pretty minimal color.

It's time for proper experiments, I think.

The way that I (and I believe most of the people who dye wood) is to mix the colorant with 70% rubbing alcohol as this kills bacteria, and evaporates quickly (which also helps prevent mold). When I dye stuff it is only dunked for a moment so it doesn't soak in too much! Not sure if that helps your experiment at all :)

Yes, denatured alcohol is a great tool. Are your colorants in liquid or powder form?

Mine are in liquid form (I use Vitacritter for the most part, with the exception of 2 colors that I use Wilton's gel color for)

I'm glad I have lots of test scraps... I'll see if I can get some stains on my countertops and let you know what happens to the wood as well.
