Can paper be put on the higher grate in a bird cage

If you mean the grate just above the tray, yes. I have done so myself, I prefer it as it is easier to clean.

If you are asking if you can lay the paper on top of the grate, then definitely yes. I put the paper on top of the grate for most of my birds, except for my tiel because she will shred it and try to get under it and become hormonal, so I can't put it on her cage grate. But for the rest of my birds I put the paper on the grate, usually I will put multiple pieces in at once and then just take the top layer off each day and then the new layer is already there, I have found it keeps the grates and trays so much cleaner.
